I think it would be beneficial due to the population at this time if you linked all Auction Houses with each other, whether horde or alliance. This will allow a greater diversity of goods to be available to everyone!

I'm almost sure both AHs are already linked, are you sure they are not?
Maybe neutral (goblin) AH is not yet linked, but faction ones are?

If it's not... leave it un-linked... (i haven't came to Orgrimmar yet so I have no idea lol)

If it's linked... well /shrug... it's like that in all servers.

My opinion is that it would be GREAT to have separate auction houses for each city. Would encourage much more world action (travels, meeting in world etc etc) and it would allow growth of separate economies.
The only downside would be decentralized offer of specific items which could lead to longer progression time due to aforementioned longer journeys between cities to see if it actually sells there and for how much gold...

All AHs are linked in order to try to keep the economy in some sort of life.

You can prove this by checking the AH in any of your major cities, then checking the AH in Booty Bay, Everlook, or Gadgetzan. They have the same items.
